This behavior is extremely confusing for customers who already see a search bar on the page, then having another search bar pop up when they click on the original search bar.

100% agree!!! The search bar already exists, and as a tech company, having the first interaction with our help guide feels clunky and reflects poorly on our product.
Simply highlight the search box with a different colour when the customer clicks into the box.
Or at least have the option to remove it.

our users find site v1.0 very useful the Filter box on the category tree without having to leave the page or pop-up the search. this has now been removed in 2.0. requesting the configuration option to keep displaying the Filter box like in v1.0. the folder structure is critical and filter box allowed them to more easily select the right page.
